After encountering Groudon/Kyogre in the Cave of Origin

• Soaring in the sky
• Get the National Pokédex from Prof. Birch in Littleroot Town
• Non-Hoenn dex Pokémon can be found in the wild as Hidden Pokémon
• Wattson appears in the center of Mauville City and invites you to Mauville Hills, where he requests that you check on a problem in New Mauville. After doing this, speaking to him again in Mauville Hills will reward you with TM24 (Thunderbolt).
• Get a Togepi egg in Lavaridge Town
• Additional Mega Stones can be found in previously-visited locations:
  • Littleroot Town — Mewtwonite X
  • Wanda in Verdanturf Town — Gardevoirite
  • Fiery Path — Charizardite X
  • Jagged Pass — Tyranitarite
  • Lavaridge Town — Houndoominite

• An old man appears on Route 114, selling the Mega Stones for the Hoenn starters that the player did not choose
• A Spiritomb can be encountered in Sea Mauville
• The Scanner can be found in Sea Mauville and then traded to Captain Stern in Slateport Harbor for the Clear Bell^OR/Tidal Bell^AS, which can be used to encounter Ho-Oh^OR/Lugia^AS in Sea Mauville
• Heatran appears in Scorched Slab

Waterfall

• Rare Candy on Route 114

After defeating the Elite Four

• Battle Institute in Mauville City
• The Magnemite Croquette becomes available at Mauville Food Court
• The Pokémon used by Psychic Inver at the Inverse Battle Shop level up to level 55
• Get the last O-Powers from the Old guys in the Mauville City Pokémon Center, after which they invite you up to their apartment in Mauville Hills. Then things get weird.
• Aarune's Flygon levels up
• Game Freak employees appear in Cove Lily Motel in Lilycove City and will grant you diplomas for completing the Hoenn Pokédex and National Pokédex

After completing the Delta Episode

• Take the S.S. Tidal between Slateport City and Lilycove City
• Battle Resort
• The Elite Four can be rematched, and their Pokémon have levelled up
• Get Galladite from Prof. Cozmo in Fallarbor Town
• Get Salamencite from Zinnia's grandmother in Meteor Falls
• Obtain a Beldum holding an Iron Plate in Steven Stone's house in Mossdeep City

After defeating the Elite Four twice

• The Mauville Ramen Bowl becomes available at Mauville Food Court

After seeing every non-event Pokémon in the Hoenn Pokédex

• Get the Oval Charm from Prof. Birch in Littleroot Town

After catching every non-event Pokémon in the National Pokédex

• Get the Shiny Charm from Prof. Birch in Littleroot Town
