- The 1999–2000 season was Stoke City's 93rd season in the Football League and sixth in the third tier. For the third pre-season Stoke were looking for a new manager but the directors were finding it difficult with first choice Tony Pulis joining Bristol City openly admitting that he felt the board lacked ambition. Second choice was Gary Megson and he accepted the job offer as did John Rudge who became director of football. Stoke slowly built up some decent results but there were still tensions between fans and the board and so when news spread that an Icelandic business consortium wanted to take over it became a no-brainer. Unfortunately for Megson new chairman Gunnar Gíslason appointed his own man, former Iceland national manager Gudjon Thordarson. In came a number of Icelandic players and the side did well winning the Football League Trophy and reached the play-offs against Gillingham. After beating the "Gills" 3–2 in the first leg, two controversial refereeing decisions cost Stoke dearly and they lost the second leg 3–0. (en)

Het was het zesde seizoen dat Stoke City in de Football League Second Division speelde, inmiddels de derde divisie van het Engelse profvoetbal sinds de introductie (seizoen 1992–1993) van de Premier League. Na de achtste plaats in het voorafgaande seizoen eindigden The Potters ditmaal op de zesde plaats in de eindrangschikking van de op twee na hoogste divisie. De club stond onder leiding van Gary Megson, die op 1 juli 1999 aantrad als opvolger van de vertrokken Brian Little. Hij was echter tweede keuze. Eerste keus Tony Pulis bedankte voor de eer. Hij gaf openlijk toe weinig vertrouwen te hebben in de clubleiding. Megson moest op 15 november, een dag na de 1-1 tegen Bristol City, plaatsmaken voor de voormalige bondscoach van IJsland, . Diens komst was vooral het gevolg van het feit dat de club werd overgenomen door een IJslandse investeringsmaatschappij. De club deed lange tijd mee in de subtop en wist zich uiteindelijk te plaatsen voor de play-offs voor promotie. Daarin was Stoke echter niet opgewassen tegen Gillingham. Op de 3-2 thuisoverwinning volgde een 3-0 nederlaag, waardoor Gillingham zich plaatste voor de finale. Stoke won dit seizoen de Football League Trophy door in de finale met 2-1 te winnen van Bristol City. werd aan het einde van het seizoen uitgeroepen tot Player of the Season. (nl)
