Our heroes stop to visit their old friends Professor Juniper and Dr. Fennel on their way to Nimbasa City, just in time to witness an amazing event: Dr. Fennel uses a special Pokémon restoration machine to restore an Archen from a Plume Fossil!

The ancient Pokémon has some trouble adjusting to its modern environment, rejecting Cilan’s specially prepared food and complaining in an ear-splitting voice. Flying also proves difficult for Archen, even though it’s the ancestor of all Flying-type Pokémon. This gives our heroes and the researchers a monumental opportunity to witness the historic birth of Pokémon flight! At first Archen struggles to get off the ground, even with help from Ash’s Tranquill—but after it evolves into Archeops, it takes off easily!

Meanwhile, Dr. Fennel’s machine has drawn the attention of Team Rocket, who hack into it to steal the data. They also try to catch Archeops, but after losing a heated battle, they withdraw to celebrate their data-stealing success with Doctor Zager.

Worried about how Archeops will survive in the modern world, Dr. Fennel and Professor Juniper start making plans to create a proper environment for it...and then they discover the purpose of its persistent cries when three other Archeops appear! And so, united with others of its own kind, Archeops happily goes off with its new friends, and our heroes bid them a fond farewell.

Plot

Professor Juniper shows Ash and his friends a Plume Fossil she received courtesy of Nacrene City Gym Leader Lenora. She reveals that the Fossil was once the ancient Pokémon Archen, the oldest Flying-type. Juniper and Fennel plan on restoring the Fossil using Musharna's Dream Mist. The machine is then activated, scanning the Fossil's genetic code and then creating Archen. With her camera at the ready, Juniper films the historic moment as Fennel opens up the machine and reveals a fully restored Archen. A seed seems to fall off of Archen's plumage. Initially, Archen tries to fight off Ash and friends, confused and using Peck on everyone. Ash attempts to calm down the Archen but instead, they run right into each other. Archen wears herself out and falls asleep.

Meanwhile, Team Rocket uses a super sonar to listen in. Jessie is impressed that Juniper thought to use the Dream Mist to restore an extinct Pokémon to life. James is already trying to hack into the Professor's database. Dr. Zager then appears on the computer screen and orders the Rocket trio to get the priceless information no matter what.

Later, Cilan enters the room with some specially-prepared Pokémon food. His friends hush him as Archen is still fast asleep. Fennel turns to Juniper and adds that this new development will really help her Pokémon origin research. Juniper explains that even though Archen is the ancestor of all Flying types, it cannot fly. She hopes that studying Archen will reveal the origins of flight. The sound of Archen's cry is already a breakthrough, thrilling both Fennel and Juniper. Suddenly Archen wakes up and starts screeching, causing the seeds that appeared when she was revived to start sprouting. Archen's uses a Dragon Breath which narrowly misses Cilan and shatters a window. Ash restrains Archen trying to calm her down, which she does. Ash attempts to feed Archen, but she spits it out and escapes through the broken window and into the outside world. Archen makes her way over to a nearby fruit tree but spits out the tree's fruit as well. Juniper is impressed by Archen’s climbing abilities, but notes they don't actually know what it eats. As Archen hops back onto the ground, Fennel's Munna greets it. Ash and the others watch in intrigue as Archen starts flapping her wings, taking it as a sign that she wants to learn to fly.

Juniper films as Ash brings out Tranquill to help teach Archen to fly. Iris brings out Emolga to help and she uses Attract on her own accord which fails, indicating that Archen is indeed a female. Instead of helping Archen, Emolga uses Volt Switch to force Stunfisk out, and due to curiosity, Archen uses Peck on Stunfisk, causing it to become surprised and use Thunder Shock. Archen uses her cries again while the sprouting seeds start growing more, turning into a tree. While learning to fly, Archen starts to fly for short distances. Juniper and Fennel notice the same cry while reviewing their footage, and remark that it must have some significance. Archen cries out in happiness causing the growing tree to grow even larger breaking the lab machines and going right out of the window. Archen climbs up the new tree to eat the new fruit and ends up loving that fruit. Archen cries out in delight and evolves into Archeops. Archeops quickly takes to the sky, showing that she can fly to everyone.

As Jessie and Meowth watch Archeops take flight through their binoculars, James has now finished copying all of the Fossil restoration machine’s data for Dr. Zager. Team Rocket soon strikes, with Yamask using Night Shade to destroy the ancient tree. Ash orders Tranquill use Air Cutter, though Yamask counter with a Shadow Ball. Jessie's Woobat then tries an Air Slash, but Fennel has her Munna destroy the attack with Psychic. Pikachu fires an Electro Ball, which gets destroyed by a Shadow Ball-Night Shade combo. Iris calls Ash's attention back to the raging fire engulfing the ancient tree. As such, he switches gears and brings out Roggenrola and Oshawott to put out the fire. Team Rocket uses an electric net to capture the Archeops, which enrages her, using Dragon Breath to break free and attack them. Jessie and James realize they have met their match, so they recall their Pokémon before fleeing in a smoke haze.

Oshawott and Roggenrola managed to extinguish the flames, though the tree is now completely destroyed. Archeops begins crying out, which attracts a flock of Archeops to her. Fennel and Juniper are surprised to see the thought to be extinct species. Everyone says their goodbyes to her and the flock flies away. Meanwhile, Dr. Zager informs Team Rocket that even though they failed to capture Archeops, they were able to obtain all of the data that was needed.
